When AH had ASL there counters and maps were consistently printed so mixing them together was not an issue. APL has issues because they have not been able to stay with the same printing service.
Whatever the reasons, it unfortunately chalks the series with a minus against its name to other wargamers who might otherwise have dived in. There appears that there is no getting away from that point as consistency is very important to many wargamers. I personally can see through those 'debits', but it does not mean I am happy for it to keep happening.
I can't stand the Beyond Normandy thin counters. I can live with the rest.

Are they like the thinnies in 'Eastern Front' or is it possible they are actually thinner than tracing paper?

They're quite literally almost as thin as a slice of manila folder material... and they have side-nubs to add insult to injury!
