Taking opportunity fire at sole leaders moving often makes a lot of sense, especially if the units to leaders (global or local) ratio is high (say 5:2 or higher).  I think this is especially true in scenarios for which there is an element of time pressure for the attacker to achieve objectives.

Units that cannot be activated by a leader lose offensive flexibility. A leader commanding many units that are on the move has to keep them in a cluster if he wants to activate them all again next turn. Also, the less good order leaders a side has, the less likely he is able to spare several to participate in assault (if you played the Ethiopians as attackers in Conquest of Ethiopia, you know that leaders are a precious commodity).

The morale of the leader and his morale modifier are part of that decision.
